If you choose to remove the ally, it’s removed from the game instead of going to the graveyard. It will not trigger any powers looking for something to enter the graveyard, nor will it trigger any powers looking for something to be destroyed.

If your opponent attempts to destroy one of their allies as part of a cost, and you decide to remove the ally from the game instead, then that cost isn’t, and can’t be, paid. The entire action is rewound and the opponent has priority again. (707.1e, 707.2)
